I have these flute/fiddle CD's and really enjoy them (in no particular order)
Michael Hynes & Dennis Liddy- Waifs & Strays
Paul McGrattan & Paul O'Shaughnessy - Within a Mile of Dublin
Jimmy Noonan & Chris McGrath- The Maple Leaf (one of my personal favs! nice accompaniment with Michael Shorrock & Ted Davis)
Harry Bradley & Jesse Smith with John Blake -Tap Room Trio
Seamus Tansey & Jim McKillop- To Hell with the Begrudgers
Dan Healy & Ciarin O'Reilly- Whispering Strains from the Past (there's a second CD out by these two as well but I haven't heard it)
PJ Crotty & James Cullinan - Happy to Meet (various accompaniment including Carol Cullinan on piano)
Of course you can't go wrong with Matt Molloy & Tommy Peoples and another Matt Molloy with Seane Keane. I never get sick of those : )
Those are all great Joyce, but we might add "Ceol Aduaidh" to the list. That's of course the first recording by Mairéad Ní Mhaonaigh & Frankie Kennedy. And then there's the 'Job of Journeywork’ RTE recording in 1959 of Fred Finn and Peter Horan. Just to name a couple more.
One of the all-time best fiddle and flute CDs is "The Missing Reel" by Seamus McGuire (fiddle) and John Lee (flute). It came out in 1990 or so on one of the Irish labels - Claddagh, CIC, can't remember which right now and I don't have the CD at hand at the moment. Hopefully it's still available. US buyers might want to check out Celtic Grooves Imports (http://go.to/celticgrooves) for this and other hard-to-find trad CDs.
And before fatwah says anything, don't forget Mick Mulvey's storming Within A Mile O' Jamestown storming CD includes several tracks with Karen Ryan and/or Brian Rooney on the fiddle. See http://www.thesession.org/recordings/display.php/707
theres another recording of barry leonard playing his own flute!! the sound quality isnt great though.theres a lot of other strange noises in the background!!....and its not a fiddle!!!!

Speaking of the old classics, I have a tape of John McKenna's old flute recordings from the 20's & 30's. He plays a lot of duets with fiddler, James Morrison. Hard to find but worth the effort.
Some of the Topic CDs of early fiddlers, such as Past Masters of the Irish Fiddle and Michael Gorman - The Sligo Champion feature some great fiddle/flute tracks.
If you carefully read the sleave notes of "In Good Company," you will find Kevin Crawford cites some of nice flute/fiddle duet albums as the source of the tunes, which are already mentioned above.
"Matt Molloy/Paul Brady/Tommy Peoples" is a real classic. Most of the tunes on the album are now popular session tunes anywhere. Very wild.
My favorites are Ceol Aduaidh and Contentment is wealth by Molloy and Keane. I don't have the album, but several tracks off it from those GL compilations.

You could contact them ( Comhaltas ) and ask if they still have copies available. Classic selections of Sligo tune sets.

Desi Wilkinson & (Dundalk)Gerry O’Connor. ( Something like ) “An Cosa Bhroga” on the Gael Linn label.
Julia & Billy Clifford – Kerry music on flute and fiddle , with excellent accompaniment by Manus Lunny. Also a Gael Linn recording.
And especially for “Cos” – Sean Maguire & Roger Sherlock. – Outlet label.
I’ll post any of these which aren’t in the “Recordings” section in the near future.

Molly/Keane: God awful racket. Yuk yuuuuk
Then there's Molloy/Burke. (there isn't actually an album, but you can put together a great compilation CD out of all the classic duets from various other albums)
Both Ronan Browne and Peadar O'Loughlin play flute in addition to, respectively, pipes and fiddle. I can't remember whether "Touch Me If You Dare" actually features any flute/fiddle duets (and I'm at work so can't check) but it's a classic album anyway.
